Don't just do the beach thing. Go shopping. Check out Frock You, Flashback, Where it Again Sam's and the rest of the rad vintage clothing stores in SD.

Extraordinary Desserts is a plus. If you're into chocolate, since you're in La Jolla may as well hop over to Encinitas and hit up Chuao Chocolatier.

I second Wear it again Sam's. Flashback hasn't ever had much for me, but I'm snooty. Hillcrest has some fun used book stores.

The beach thing is nice in late September. The water is so warm. Just be aware that the beaches are usually pretty dirty. They get a lot of activity in the summertime. Try to find areas that are less polluted. That varies, so you'll have to check local news alerts on it. Stay out of the bay. Yuck. La Jolla beach tends to be nice, but watch out for the riptides.

It's a large tourist and shopping town. There are always the zoo and sea world to go to. Tons of malls to hit up, too if you're into that sort of thing.

Balboa Park has some excellent musuems, and Spanish Village is a good place to buy art stuff. Or it was years ago, anyway. There's an imax theater at the Rueben H. Fleet. My family and I used to have picnics on the lawn near the prado. Huge pond outside of the botanical garden, which is small but free.

And hey, since you're going to be in San Diego you might as well take advantage and indulge in some tasty Mexican food. Oh how I miss inexpensive tasty Mexican foods.

San Diego in September is a great time of the year.  It isn't too hot, and it won't be freezing cold.  And it isn't terribly crowded..all the summer tourist hub bub will be died down. I would recommend all of what everyone else has mentioned.  I mean... You can never go wrong with whatever you do here.

You might want to also check out the local farmer's markets all around San Diego.  There you can find markets that will be open. Some are open all year and others are open during certain seasons. Here's the link:

It's  cool because you can find unique food vendors, in-season fruits and veggies,  and little trinkets that you would not find at any other chain store.  A lot of vendors sell cool, hip clothes, and jewelry and any other type of thing you could imagine.  

If you go to the market in La Jolla you could walk around down town and spend the day exploring and walking around to see their sights, shops, and restaurants.

PB Bar and Grill has great happy hour specials to hit up after a day on the beach, and has a dance floor in the back.  Get there early and go through the restaurant if you're in the mood to get down.  I hope they've improved in the dj dept.
